Cytoscape for set-oriented Analysis of different species

Hi, I'd like to have some suggestion about a Cytoscape app or Pyton/R library able to perform a set-oriented analysis on proteins of different species that displays set membership as contours on top of a node-link layout, like Eulero Venn diagrams.

I'm looking for something like this Cytoscape app https://github.com/ls-cwi/eXamine/tree/master, but I have to use it on two different species. Examine only works with one specie. My aim is to visually understand, given a local alignment (graph with proteins of two species), which nodes represents protein with a similar function.
