I'm just starting off and unsure where to start - where can I actually get these mitogenomes for analysis?

Good place to start looking: https://www.ncbi.nlm.nih.gov/genome/organelle/
Mitochondrial genomes may also be included in full genomes so those can be found here: https://www.ncbi.nlm.nih.gov/datasets/genome/?taxon=4751
The best repository is probably NCBI Organelle Resources. You can search by taxonomy and download their mt genomes. Check it out for fungi: https://www.ncbi.nlm.nih.gov/genome/browse#!/organelles/fungi
