Not exactly clear what you are trying to achieve. Obviously, a given protein can be part of multiple pathways, so trying to cluster purely on pathway membership would be difficult. ClueGO can be used to provide a sense of enrichment by cluster, and EnrichmentMap can give you a good overall view of the enrichment. Maybe you could be a little clearer as to what you are trying to achieve.
