miRDeep2 problem with miRNA ID's

Hi team,

I'm working on a project identifying miRNA (mature and novel) for Triatoma infestans insecticide-resistant. When I run miRDeep2, I get as a result different ID's for the same sequence of nucleotides. I can not use Galaxy because there is too many Data, so I run it from Terminal, coding in Python.

I have already done sanity check process and make sure that my input files have not repeated sequences. Is there anyone who can help me?
