Hi all,

I understand that DEseq2 is computed based on count read from RNAseq sequecing, however, is that is that statistical correct to use DEseq2 for proteomics data for round(proteomics value)?

Depends what the values are. Are these counts? Then yes. If intensity values (continuous) then no. limma can be an alternative here.
