Multiple SRR files correspond to the same GSM in GEO

If there are multiple SRR files correspond to the same GSM in GEO database (GSE178366) as bellow

How should I process it before mapping ?(merge these two fastq files?)

I'd look carefully at the GSM record for this. But the most likely explaination is that the same sample was run on different lanes to generate enough sequence. If thats the case then you can merge the fastqs before starting your analysis.

Yes you can merge two gzip compressed files by the same command..
