I'm interested in some kind of tool for quickly aligning a genome with a size of about 300,000. I would like something fast like this is implemented in SnapGen.

Aligning what? Fastq sequence data to this genome? 300kb is small and pretty much any NGS aligner will work for this purpose. Many of them will work with multiple threads.
