How to re-annotate the structure of gene against a known genomic file

I have alreday got genome assembly and annotation of Glycyrrhiza uralensis, a medicinal legume,but the annotation is not correct enough.So,I want to re-annotate the structure of its structure,depend on "Gur.draft-genome.20151208.dna.fasta.gz",which has been assembly by Mochida Keiichi in 2015.How to do this? I have found a way to do:repeatmasker-augustus-TBLASTN + GeneWise,but the software augustus must relies on existing models such as human,fly,arabidopsis and so on,not included Glycyrrhiza uralensis,so I can't do annotation this way. Can you help me to give me a good pipline about annotation of Glycyrrhiza uralensis?Thanks for your help.
