I am working on bisulfite seq. and trying to use WBSA (http://wbsa.big.ac.cn/index.jsp) However their input files are A-rich file and T-rich files. I am not clear how I will get two types of FASTq files (A / T rich) I emailed authors but no reply as yet. Any pointer will be helpful

I don't think I'd rely on a web service for bisulfite sequencing data. There are a lot of aligners out there for this that you can just run locally. Bismark is the most popular, but there are many others, including bwa-meth (written by brentp on this site) and bison (written by me). Presuming you're new to this and don't have many samples, you'll probably find bwa-meth to be a good fit.
