I agree. Upload your reference and short reads to the galaxy. If you are working with Illumina, you can then use for example tool "Map with BWA for Illumina"

do you have a reference genome? if yes, galaxy is good, if it is de novo there are other tools like CLC, Velvet/Oasis, MIRA

what about Bowtie? I think it is for short read as well
