Does anyone know how set HaplotypeCaller to only consider SNPs and not indels?

After HaplotypeCaller, you can use gatk SelectVariants to extract snps or indels from vcf file (link to command)

Filter the vcf dowstream after haplotypecaller using bcftools or gatk variantfiltration
